NOT FOUND error on self host server

I entered via ftp client and all my files are there, so I believe something went wrong with the interface. Maybe something was crashed! what can I do? Plz help me, I 'm willing even for setting again my server control panel from the beginning but I don't want to lose any of my apps that are under construction! How can we keep a backup of our apps, and if something goes wrong what can we do to restore them to our new control panel? Comments from this situation one question came through my mind...
