Adding push notifications to new version of published app

Now I want to add push notifications to some of them. I read detailed instructions of Niraj Shah and I am confused: may I use another new App ID and new provisioning profile on new version of app which is in AppStore already? Will I destroy anything with that move? Is it enough only to have the same bundleID, but provisioning profiles can be different for different versions of app? It is where I see my problem: Now I already have publishing cerificate (Wildcard Apple ID), but to create push notification I have to create new one, correct? Now I would have new certificate (type: APNs). With that certificate I create new provisioning profile? I found everywhere only tutorials for developer profile, but not for publishing.
